Roof vents tightly closed? When you folded up the ends did you make sure nothing was "pinched" in the gasket? (my only 2 ideas)

Per Sean's suggestion. That's about the only way for water to get in. I've had to re-open the bunk after noticing the tent was sticking out after folding. If you're sure you didn't pinch the tent while closing try the "dollar bill" test (a $5-er will also work but I don't recommend a $10). Close the bunk with a bill in the seal and see how easy it is to pull out. There have been posts where the owner could see a gap between the bunk and seal (warped bunk), maybe check with a long straightedge.
