It will come all the way through.
I had the same problem, which I posted about earlier. One bolt/screw had backed it's way out about 1/2 inch. The the linoleum was stretched to it's tearing point. The surface was fine, but after I made my incision, I found the flooring had begun to tear underneath.
To fix, I took it all the way out, put red Locite on it, and screwed it back in. I just hope enough Locite remained on the threads to get to the I'Beam chassis. I then re-sealed the linoleum with seam sealer.
I have another one coming up at the next floor joist over. It's about 1/4 inch up. I've got to make an incision and fix that one now.

I'm guessing they overtighten a few of them and strip out the hole and frame flex during travel works it upwards. As long as the flooring provides more resistance than the stripped hole it won't come right up. Could just put a block on it and hammer it down and see how long it takes to come up again.
