What ticks us off are the people who don't clean up after their pets. We always do and make sure anyone we camp with clean up as well. Just part of being a responsible camper. Norty1 is correct that most people do clean up but there are always a few who don't.

Think about the liability insurance that a campground needs to carry. I'm not sure if its more expensive if they allow pets...? Not sure I agree with the up-charges, but no one has mentioned insurance costs.

That's why we camp in State Park Campgrounds and Army Coor of Engineers in Indiana as there is no extra charge.
