It would help to know which model exactly, but i'll explain how most are setup. Furnace is forced air gas powered and is typically in or near the kitchen and the outlet vents are in the floor or lower cabinets. This can be controlled by the AC thermostats. Depending on your RV model, you may have AC only overhead units or you may have heatpumps. A heat pump uses the AC compressor and a changeover valve to reverse the cycle and instead of creating cold it will create heat.
Depending on your model you may have heatpumps front and rear, front only, or not at all. You need to investigate your setup and options to know if you have heatpumps or not.
Based on what you said, the rear unit is heat only and its causing the furnace to start, so that unit is likely AC only and using the furnace for heat. The front unit sounds like a heatpump and can do cool or heat with the AC compressor.
Assuming that the rear unit will cool when set to cool and blow from the top, then I don't believe you have a malfunction, but if you're saying the rear unit will do heat only and NOTHING else despite the settings, then yes you have an issue.
