Roof staples pulling up into roof

I got up on the roof today of my 2015 Reqs Pinnacle and noticed a few staples had pulled out that were.holding down a metal flashing under the roof membrane. It looks like this is going to be an ongoing problem. Any advice on how to resolve this problem more permanently?

I haven't found a solution yet. I just step on them when I'm up there washing the roof.
I'm also interested in what others do.

I had a screw pushing up underneath my EDPM....., using a razor knife exposing the screw head and replaced the screw with a longer one. I applied a small piece (2" x 2') of EternaBond sealer tape over the area.

I had some staples same way. I made a small cut and they did not appear to be attached to any wood underneath. I pulled them, ran a screw down level and covered it with a Eternabond patch.

Mine was way out of warranty before I noticed it enough to address it. They never came thru the roof membrane.
