Opened all faucets and showerheads, hooked up water and reset manifold to city use, then after everything was running smooth, shut down, disconnected, set manifold to normal, still pulsing.

This is what happened to me. I first made suer enough water was in the FW tank. I then turn on the tap long enough to pressurize it enough that the pump shuts off. I then switch the valves to city fixtures. The pump ran again with taps open but shut off after another 3-5 minutes.
