Yes, that's normal operation.
If you're on fairly level ground, none of your tires should lose contact.
After you use auto-level and your tires are off the ground, have you manually checked the level of your rig? I use a small torpedo level on the floor to verify. Some folks use the bottom of the fridge/freezer.
If after auto-level you're not actually level, you need to reset the zero-point, which might be a good idea anyway in your case.
I use the manual function frequently when my auto-level is acting up or not giving me a result I I'm comfortable with.
I would agree that if the front tires are off the ground, it's not the end of the world, but you definitely don't want the rears off the ground. The rear tires are held by the parking brake, so they will hold the rig in place while on jacks. Front tires are free-wheeling, so they do little to hold you in place.
