A big source of noise is air passing over the holes in the upper mirror brackets (where they attach to the top of doors) and then to a lesser extent the lower mounts below the window. To quiet the tops I very carefully cut black duct tape and placed it over those holes on top. Several pieces on each. Has held up well for years now! Others have used plugs they obtained from a home improvement store, carefully shaving them to the contour of the mount. Yet others have filled the holes with silicone and carefully leveled it to the top of the bolt holes. The idea is to eliminate any hole the wind can get into and create noise.
For the bottom mount holes I did use plugs I got from my local Home Depot. I can't remember the size but I measured and they had them.
Another issue some owners have encountered is poorly adjusted doors allowing air to leak in past the door seals. You could try the good old "dollar bill trick" seeing if when door closed you can pull the bill out without any resistance.
Others have had to block off the area forward of the door hinges. This is between the tilt-up hood and the front of the door. I believe they used foam they cut to shape and placed it behind that body panel.
