Roof nails

I can see what appears to be nail heads that aren't flesh with roof in several spots. It causes the rubber roof to have little hard bumps.
Is this considered normal? Our FR TT roof didn't have it.
Is it something that we can fix if it needs addressed? If so how?

Last month I finally decided to address this on my rig.
Pic 1 is what I saw ,
#2 is the cut I made, #3 is what it looked like, #4 is the patch. I had about six of thes in a row so I just put a strip of Eternabond over all of them.

Would this be considered warranty work seeing 2016 camper? May be better fixing it ourselves. If we cut roof will it void our warranty?
We have Eteralbond tape already as we plan to tape front cap seam all the way across.

I would definitely get it documented at a dealer and see what Jayco will do about it. Those short staples will work loose over time and have to be fixed eventually. When I did mine, I put a short deck screw next to each staple I removed.
