Can you elaborate some more on the trouble your having and can you attach some pics of what isn't working? I'll try to help, but someone else may jump in that is more knowledgeable with your PU.

Been a long time since I had a PU. But my brother has one, and he always has two issues with his door. 1st, he cranks the top up a little to far. Don't recall what issue this causes. 2nd sounds a bit like your issue. He puts the stabilizers down and puts a lot of pressure on them and "twists" the frame and the door just will not work right. When he takes the pressure off the jacks the door fits, and works nicely.

I just bought the same camper, the door is a real pain to put in, one thing that I noticed was you have to have the roof up at just the exact height, thus the cord....I had a Coleman before this PUP and wow did Jayco miss the mark on their door placement, total defect in my opinion. The Coleman you didn't have to put the door behind the two half wall bars, it makes it very difficult and in fact I think my door is warped, there also is 2 screws on the bottom of the door and I noticed a couple of them were missing so I put in new screws, that also seemed to help, also I noticed my tent was bunching behind the top of the door, that was causing problems as well. Let's just say this was a HUGE test of my patience. HA!
